Not true. I often run more than one instance and scans and all operations are 
INDEPENDENT.
Of course you should run on SEPARATE databases too.

  You can open different instances of AB at one time

  However if you try to run a scan or explore with more than one open I have 
found that the scan or explore will get confused and can use either instance

   

  Be careful

  Whenever I run a back test or scan anything I make sure I have NO "ghost" 
"broke.exe" running prior to opening up the one AB instance

  Otherwise you will have issues

  Would anyone know where to find documentation on running two AmiBroker 
  programs simultaneously?

  I installed a new version in a new locations but it seems the two 
  versions are not completely independent (from files to window locations) 
  and I am concerned that by saving the second version it will modify the 
  first. To run two versions I need to know what is shared and how 
  independent they are.

  Would anyone know?
