Hmm... I guess you did say it was the browser that timed out, not the server. 
Well, I would just go back to using the command-line and not trying to run it 
through a web server. Then it doesn't matter if it take a minute or ten minutes.

If you really want to do the web server route you could try cache files 
(http://analog.cx/docs/cache.html) to speed it up, but that severely limits 
your ability to do analysis because it breaks all the multivariate links. 
Alternately, you could always try throwing more hardware at it.
