Eclipse 3.5.1 and Ubuntu 9.10 are working for me. Maybe one thing to check is to make sure that you have some build targets installed. After installing the SDK and setting it up in Eclipse go to the Window menu, then choose Android SDK and AVD Manager, then choose Available Packages. Check to see if there are any SDK platform packages you can install there like "SDK Platform Android 2.0, API 5, revision 1". That will add the build target for Android 2.0, for example.
