I think this is just random Eclipse/ADT flakiness. I had (what sounds like) the same problem when I tried to install the WinXP Galieo build of Eclipse (and Android 1.5); I followed all the steps exactly as in the directions until I could not, because the directions insisted there would be a choice of build targets -- when there were clearly none.
That was when I gave up on the Windows version, loaded Eclipse under Linux (Fedora 11) and have not seen it since. I wish I could guarantee such smooth sailing to anyone else who makes the switch... I know it sounds like a desperate measure, but you may want to try installing Eclipse under Fedora instead of Ubuntu. Use the latest package.
