Why do you want to run your own instrumentation against apps in the system directory? Anyway, as you say, you need to be signed with the same certificate as the app your are running your instrumentation against. It's not really a matter of being installed in the system dir. If you don't own the target app enough to be able to sign your instrumentation with the same certificate, then you can't run instrumentation against it, and it is very much designed to be that way.
