Then use in-app purchasing. Only distribute the free app, and have the
app upgrade itself to paid (e.g., unlocking features) if the user buys
the upgrade through in-app purchasing.

The separate free/paid apps are for cases where you do not want to use
in-app purchases for the upgrade, and for apps written before in-app
purchases existed.
