I had this issue in ADC1 and was forced to put all my apps into the same APK, although by configuring the manifest.xml file I was still able to make each application show up with an individual icon.
However, due to the commoditized nature of the competition, the judge doe’s not follow the normal user lifecycle (install, open, play, uninstall), so an Android style “federation” of apps is at a huge disadvantage to the traditional single app model. I don’t think there is much Google can do to change this, so I suggest that you rethink your submission idea early on to take this into account.
