I did not do anything about this yet, mostly because I'm flooded with work and because nothing is actually broken (like in, not working at all)
I will be fixing this though, please file an issue in JIRA.
The <br/> elements you're getting are outputted from the facades, mainly the online help, perhaps a few are hardcoded in the templates also

basically the problem I was having with XHTML was that JavaScript needs to be enclosed using a CDATA section (because of the fact there can be a < comparator in the Javascript), but once inside the <script> the browser will parse the CDATA as though it was Javascript! and it will fail on this
this is the main reason I stopped focusing on this, anyway, I need to address this issue again so yeah, please file that issue, is it urgent for you or is AndroMDA 3.0.1 fine too ?
