Dear Raymond, After reading the whole thread, I am not sure if what you are looking for is Doctrans. Doctrans does not gets parallel segments from a comparable corpora. It is suited to find parallel documents in a collection of documents in two languages; i.e. it may be used for document alignment. For that you will need to use a text search engine (such as Lucene; http://lucene.apache.org/) since Doctrans gives you, provided a document in the source language, the keywords to use in the query to find the target language document to which it might be aligned.
With respecto to the compilation issue, as Jimmy said, the problem is that the Moses has changed a bit since I last run doctrans with it, so fixing the problem might require a little hacking around it. I'll try to fix when I find time (soon, I hope); meanwhile I can send you the copy of Moses I used for the experiments reported in the paper describing the method implemented in Doctrans (http://www.dlsi.ua.es/~fsanchez/pub/pdf/sanchez-martinez11a.pdf).
