We have just released the beta version for our next major release for Apollo (1.11.0). Along with various bug fixes, we have included a major new feature - the Sequence Aligner. It provides all of the functionality of the Exon Detail Editor, but allows users to edit gene models in reference to available loaded results (e.g., gene finders, alignment algorithms). It has support for both nucleotide based and protein based results. We would be very interested in getting feedback for this new feature before cutting the next release.
