You can filter out which folders to display within both Notebook and Todo!
Go to Settings, and under List Filters, there is a choice Visible Lists. That will let choose to uncheck and hide the ones that you don't want to see. Works quite well! There is a warning elsewhere to NOT delete one of the folder or it will take the todos or the notes with it! (IIRC.)
