(Tried posting this before but doesn't appear yet, so if it shows
twice, my bad)

I think the answer lies in the fact you were out of town.  I travel
all the time, and bring my laptop for syncing with me, so I see the
pattern more clearly.

When you travel to a different timezone and the iPhone updates its
clock accordingly, the next sync will cause any items marked as
complete on the iPhone since the last sync to be reverted to what's in
iCal.  It may actually be more than just those (possibly the whole
list) though I usually mark a couple of things complete on the plane
so I notice those getting reset to the iCal copy more than other
changes.

I just submitted a request via the Appigo website with more details,
hopefully they'll take a look...
