I was in a situation like this at one point... I did a back up of everything in Toodledo, just for safe keeping, then deleted everything, then synched from Todo. Worked like a charm.
There is a convenience, however, in entering tasks when you're at the computer-- something may come up in an e-mail or a phone call, and if the i-device isn't right handy, it can be easier and faster to go via Toodledo.
