If it was the interaction between Todo and Toodledo, then it was triggered by the upgrade to 3.0. I usually sync every morning as a backup and I never had a problem until the upgrade. And I've done a sync since with no problem.
As for getting the subtasks back into the projects, unless someone's found a magic trick, the only was is to do them individually. Edit the subtask, scroll to the bottom and tap Actions. Then select Move into a project and select the appropriate project from the list.
