I had this happen too. About a month or 2 ago, all my encfs directories no longer worked. I don't know what caused it or what (if any) workaround there is. I assume that an upgrade of some package (possibly encfs itself, possibly something else) was responsible, but I don't know what. For me, the dirs were easily recreatable, so I just whacked them and recreated them and the problem was solved. Not sure if this is an option for you though. I'd be curious to hear any info you're able to dig up about what caused this.
