Hi Anne, Welcome!
A few things: What you refer to as Version 1 and Version 2 of the documentation should be identical. We are doing a little bit of a re-jiggering of the ReadTheDocs to make it a little bit more straightforward. Version 3 should be identical to what is in the main ReadTheDocs repo, besides a few things that are specific to development. I will defer to Adam Cox on the documentation. Unfortunately, Arches 4.1 can only be run with Python 2.7.* and will not work with Python 3. Can you try again with Python 2.7.* and send a message about any specific issues you have?
