I think Dallas is probably right, it's most likely that solr has become unhappy. I think it would be best to just force it to recreate everything and see if that fixes things.
Stop ArchivesSpace. Empty out EVERYTHING in the /data/ directory. Start ArchivesSpace. Wait for it to reindex. If you haven't yet, I would try triggering a reindex of your UAHC and Gone repos by navigating directly to each of them, http://your-archivesspace-url.edu/repositories/2 and http://your-archivesspace-url.edu/repositories/3, respectively, and editing and saving each repository record. That should cause both repo records to reindex and they should display on the "Manage Repositories" page.
