I think this is one of everyone's favorite "as designed" features...filters are retrieved using a different call than active links (ARGetListSQL vs ARGetMultipleActiveLinks, I believe). One is subject to the "maximum get list" limitation on the server, and the other is not. If you have too many filters...you hit the limit. I've seen that one pop up here surprisingly frequently - I could still be wrong though.
How many filters are there on each server, and what is the maximum number of entries to return from a "get list" call in your server settings?
