What is the configured interval to check for new emails?  Could it be
that the email engine is scanning for new messages before it completed
processing the last set?

You could create a filter on the email messages form that does a push
field action to some temp form and records some vitals like user,
timestamp, etc.  You could then see if the email engine is fetching
the entry multiple times and when it is.

If it is only fetching it a single time, then the problem probably
lies somewhere else, like inside the email engine.  You can enable
debug logging for the email engine using the following instructions:
