I just hate the way they look. They look like some system error message and not a nice FYI message. Plus, you cannot change the font or color or anything. Most of our users use the User Tool.

If it's the text of the message, you can create them in the "AR System Message Catalog" form, and turn on localization on your AR server so they show up. It's designed to be able to localize the messages for international systems, but I've used it in the past when I've been on sites that found the out of the box error messages too confusing. Additionally, if it's something about how the messages appear, if your users are on the mid tier you can probably dig through the ARSystem.css and see if there is anything you can use to control the way they show up.
