While off topic for this list, I do know the difference :)
Foundation Discovery is an agent-less discovery tool that finds information about items with an IP address. It uses standard os/network protocols to investigate the attributes of the system and installed software. It can discover computers, printers, routers, etc. More info - http://www.bmc.com/products/proddocview/0,2832,19052_19429_46233172_137607,00.html
Topology Discovery discovers the relationship between these items. For example, what hub or router a computer is using to access the network. It can also detect certain software relationships such as which Oracle database/server an application server is interacting with. Configuration Discovery is part of the product line formerly known as Marimba. It installs an agent/client. With the agent it can determine a greater depth of information about the system. Obviously, this agent can only be installed on systems that allow installation so you can't install it on a printer for instance. It works in conjunction with BMC Configuration Automation for Clients to manage the software on your computers. To really get the full picture, BMC recommends using all three. Run Foundation discovery to find everything on the network. Use the results to find targets for Configuration Discovery agent to be installed. Then use Topology discovery to bring it all together. All this information integrated via the CMDB gives you the ability to see the full picture via CI Viewer.
