I would suspect that the "real" ar.ini file was missed. Or maybe the app wasn't shut down and it re-wrote the file on quitting.
I don't have it in front of me to check, but I -really- hope it's not stored in the pref server. Machine specific settings certainly shouldn't be stored there. This bug has been around forever, by the way. It's really quite frustrating that it hasn't been fixed yet. The other similarly silly bug is the one that causes Guide windows to open in all sorts of strange ways and places in the Admin tool.
