What Class of Relationship do you want to create? Just taking a quick look I started a new Relationship Mapping, set the Relationship Source to "External Data into CMDB", External Data Store as FlatFile, NameSpace to BMC.CORE, Relationship Class Name to BMC_BaseRelationship (and BMC_Component for giggles) and can see BMC_Document in the menu for both Primary and Secondary Class. I didn't save the new mapping but it looks like you should be able to do it with a flat file (we have done it with other classes besides BMC_Document).
