Yes FTS will work in different Port as well.
You might have to look for the correct port number configure with
pluginsvr_config.xml available at location
D:\Program Files\BMC Software\ARSystem\pluginsvr\fts

<encryptionPolicy>2</encryptionPolicy>

<workQueueTaskThreshold>5</workQueueTaskThreshold>
and in ar.cfg/ar.conf
Server-Plugin-Alias: ARSYS.ARF.FTS ARSYS.ARF.FTS <servername>:9998
