You will need to edit the feature_protein_programs option in the options file to say tell Artemis the name of your database: http://www.sanger.ac.uk/Software/Artemis/v4/manual/options-descriptions.html#OPTIONS-FEATURE-PROTEIN-PROGRAMS http://www.sanger.ac.uk/Software/Artemis/v4/manual/runmenu.html#RUNMENU-CONFIGURATION You may need to edit run_blast as well if you don't have the BLASTDB environment variable set.
