Why is this the case? This does sound strange. This should be fine as long as you use the output of BLAST version 2.2.2 or better. The blastall command must be run with the -m 8 flag which generates one line of information per HSP. You could try on of the on-line versions for generating the comparison files, e.g. webact: http://www.webact.org/WebACT/home Also make sure you are using java1.4.2 or higher (from apple http://www.apple.com/macosx/features/java/).
