I've gone through almost all the artifactory upgrade from 1.x up, and it's
always been a bliss.

But this time the wiki page is really unclear (or I'm particularly dumb
today): UpgradingArtifactory-Artifactory2.6.6above
<http://http://wiki.jfrog.org/confluence/display/RTF/Upgrading+Artifactory#UpgradingArtifactory-Artifactory2.6.6above>

If I'm not mistaken, if you want a transparent upgrade, you have to INCLUDE
Content if you wanna get your artifacts transfered from the old to the new
instance.

That's the main thing to change, but it would also help to clarify on why
filestore has to be copied.
I though it would allow me to log in with my old system credential, but it
does not.

You have to log in with the default admin/password combination on the new
system, import everything including content, then you can lg out and back in
with your old credential.

Why do you need filestore to be copied?

This may seem only a minor issue, but it's not when you have to deploy back
and forth different war and change your $ARTIFACTORY_HOME so they point to
the right data, all the while worrying for your 10000+ artifacts in my case.
It takes a long long time to export import, copy, etc...

Please clarify, it's gonna be appreciated ;)
