This has got to be related to the block size you have set on the volume these are being stored in. The fix is to reformat with a larger one, or change the initial size that gets created. Or, option 3, ignore this non-issue.

I can defrag them (which I did as a test), but the new files written will simply continue to be written in two-piece fragments. Does anyone have an idea as to why this behavior would occur?
