Is this box running windows? If so, how much ram is being used (task manager commit charge) on average at the time of the rebuild. If you have more than your 1GB commited at the time then that could be your problem. If I had 50MB assigned to 12 APPX instances my box would be overloaded with only 1GB and would be memory bound. Sounds like you need to get more ram. BTW my box shows 63MB of virtual memory allocated to Perl and only 54MB of actual memory. The virtual memory is what counts against the commit charge I believe. It is not shown in the task manager by default.
RE: your maxbytes setting, I agree, it was discussed here in the past that a lower max bytes and a higher max files was best as spam rarely exceeded 5k of useful information and regular mail commonly did. So I set mine to 5k bytes and 20k files. This only comes to a 9MB db file after a 30 minute rebuild.
