The phones will upload their XML files to an FTP server that you specify automatically upon boot. If you don't include other files there, there shouldn't be any configuration wipe, and you should be left with a set of XML files for usage.

As far as I know, there's no way to pull the current config directly from Polycom IP phones. You can connect to the internal web server on the phone, and get/set some parameters through that interface, but not _all_ the settings. You really need to start with a standard set of xml configuration files, an FTP server, and start from there.
 
It would be great if you grab the config for a phone tho.
