I would imagine you would use the Asterisk GUI or not, not both, thus eliminating the problem of the files being over written.

I tried all day yesterday just to install Asterisk NOW with the Freepbx GUI on a Soekris 5501, and had no luck, so having it built on astlinux would be a great asset.
