I really really appreciate the help, I am a bit of a newb. I have tried installing using both methods, booting from the usb drive, or booting from the internal drive. I will document everything I do next time and copy it verbatim. I am almost sure I have done everything correctly, but will do it again and make copies. The only difference between my setup and the guide is my drive is 40gb. When you talk about correct flags, are you talking about the boot flags boot and atvrecv? Like here.

OR are you talking about boot flags during the linux install process? Like when I am partitioning, it ask me if I want to add the bootable flag to the ext3 installation directory.
