I don't think the water master should be available during a normal playthrough either. While I would have welcomed it when I was playing normal, it would have made everything far too easy and taken a lot of the fun out of the game. Having it available after beating normal or maybe exciting would make it more useful without breaking the first playthrough.

You don't need the water master to defeat the biocontrol system. You can kill it with something like the triple yoyo or many other weapons. I'd recommend using shields and/or jumping out of the way of its attacks. Just stay close to it as much as you can. If you listen, you'll notice that it makes a particular sound just before it attacks.
How are your HP and defense looking? It may be necessary for you to upgrade one or both of them if the above strategy doesn't work. If you have some defense drinks and life boosters, you could use them to mitigate some of the damage as well.
