There is only one real way to test all of your theories.

Hook up another PC to the coax output of your squeezebox, with
something like the digital input on a soundblaster audigy, or similar
device.

set a recoder to start on audio start, and digitaly record the output
of the squeezebox.  Then do a binary comparison of the bitstreams to
see what changes.  I've seen posts by slimdevices staff about how this
is how they benchmark the output of the squeezebox.. no ears, or
perception gets in the way.. just the numbers on the scope.

If the bits don't match, there is something wrong with the setup.
