Wouldn't make a difference. What FooBar (or any other app you are using
to transcode) is actually just decoding and re-encoding seamlessly. The
FLAC file is being decoded by flac.exe and the resulting data is being
pumped into the encoder that is generating the WMAL file.

I use the flac2mp3.pl Perl script to transcode my FLAC files to MP3.
When i open the task manager i see both flac.exe and lame.exe consuming
processor cycles. This will be roughly the same with whatever software
you use.
