It's worse than that - re-encoding one lossy format as another (or the same at a different bitrate) is a very bad idea. Transcoding, as it's called, leads to all sorts of artifacts due to the filtering used to remove information from the track being applied twice.
Transcoding lossy to lossless is OK but usually rather pointless as it makes the files much bigger (and doesn't change the sound at all, of course). You might also check to make sure winamp doesn't have a replay gain option. If it does it might be leveling the volume of the tracks before it encodes to FLAC, in which case you're not getting a true copy.
