I'm pretty sure the AVR-3806 has the same DACs as the AVR-3805, which I have. The DAC is the same as the SB3, so you'd expect comparable sound. The fact that it's better may be indicative of fewer A/D transitions coming in on the digital input. The AVR will convert analog signals to digital to do signal processing. Unless you use Pure Direct mode with the analog inputs--at which point I'd expect the sound to be comparable on analog or digital, with perhaps the limiting factor being the quality of the cables.
Frankly, I can't usually tell the difference between the analog and digital inputs, usually. If you put a gun to my head I'd guess the digital sounds a little better.
