I presume that your mainboard and the SB alike have optical digital outputs. So there should not be any electrical influence ones the signal has passed the optoelectrical converter... Anyway, I THINK it is all voodoo. A word which I come to like since I got myself into the very expensive hobby of being a so called audiophile. ;) Don't worry about digital signal quality worry about the noise (audible) hard disks and coolers in a PC produce! Well, and jitter? Just try the search button and after a long very long time make your mind up about it. It really depends on the receiver. But I can't see why the squeezebox (a very tightly packed package) should induce less electrical noise than a fully grown pc.
