For SB2 and later, it will want to use FLAC for lossless (or something it has to transcode). The SB1 it will use WAV for streaming. The 'capabilities' of the TP and SB2/3/Classic are almost the same, the difference is transporter supports higher sample rates and bit depths (ie, 24/96).
