I think to do this you would have to either change and recompile SOX (which is Michaels approach) or change the way SBS interacts with convert.conf. Neither of these look easy. One possibility is to keep all your 24/96, 24/88.2 and 24/48 (and 24/44.1 HDCD if you have any) files as WAV so they pass untouched to the TP and to use custom-convert.conf to apply the sox apo filter+upsampling to flacs only. Unfortunately you will have to do something about the tags for the WAV files...
