I can't comment on the boom's headphone out, but I can on the SB3 headphone out. The SB3 and Boom are very similar, so it may very well be that the headphone out section is the same on each.
I was very underwhelmed with the SB3 headphone out. I noticed a lot of digital noise in the background of softer passages. The noise was much like what you hear when using heaphones on a laptop or cheap sound card. I opted for a headphone amp connected to the line out of the sb3 - this works quite well and was a huge improvement. The problem you will have with this approach is that there is no line-out on the boom - only the headphone out. I'm a little confused about your setup - you mention your "high end system" and you talk about listening while exercising. Are you looking to connect a boom to your high end system and listen over speakers? Are you looking to connect a pair of headphones directly to the boom? If you are looking to connect something to your high end system, forget the boom, get the squeezebox touch and connect it to one of the inputs.
