If you are sending the same bits to the touch it should not make a difference where it is coming from. With or without itunes integration.
Either 1. you are not really hearing this. I suggest a double blind test to be sure. Or 2. there must be something else that has changed. Maybe volume that has changed? Replaygain/Smartgain on but it's no longer getting that info via itunes, so everything is louder now? I don't know much about changes in power supply but if possible that may explain it.
