I have a number of 24/96 albums and they cause zero issues with the Transporter. I think you are referring to an issue from several years ago that also related to the fact that the FLAC files were maximum compression (-8). This did cause some hickups. However, this was fixed long ago with a firmware update. And wasn't even a problem to begin with for those using FLAC files not at max compression (for example, my FLAC files are all "5" compression and I never had the issue.
