To me, section 4.4 clearly described -
using a union filesystem (unionfs or aufs) to merge a readonly squashfs 
filesystem with a writable filesystem
then finally, unmounting both squashfs and union filesystems and adding the 
writable filesystem to the squashfs filesystem using mksquashfs ... I did not 
interpret the article to clearly imply that there was a direct method to 
write to a mounted squashfs filesystem.

It would appear to me that nothing is wrong :)  This is exactly how many 
people use aufs and squashfs :)
