There's a discussion on whether to create a full kernel source branch, but I think that branch is not yet crated. Although, I am not sure if it will be created because of complaints about the size of the whole think (a full no bare clone of the mainline is around 1GB of size!) of "ignorant users". So you have to patch manually your kernel. Just follow the README and you'll get a running kernel with aufs3.0 in no time.
