Several people had told me that many of the cross-references in the printed "Getting Started" book were wrong, and when I regenerated the full book using a master document, I was shocked to discover how many were wrong... even though the source files had correct x-refs. (I suspect the Writer Guide is full of similar problems. I don't want to look!)

There are no x-refs from one subdoc to another, only ones within a subdoc, but almost every subdoc had at least one incorrect x-ref within it. I am going to try to put together a small sample to attach to a bug report.

The PDF on the website was created before I discovered and fixed all the wrong x-refs, so it's probably a mess. I'll fix it when I regenerate it with the index. It's a heck of a lot of work to go through the whole book every time I recreate it, to find and fix all the x-refs. That, plus a problem with list numbering not restarting (on the first list in a subdoc) when using custom styles -- something else I have to search for and fix manually -- makes using master docs a real PITA.
