The second window may have a molecule or not, same behavior. If there are three windows, closing one will make the display in the other 2 change to lines only. I expected the display in remaining windows to remain as displayed before the additional window was closed. Quit and restart Avogadro returns display to expected behavior. It only happens after closing a window. Doesn't seem to matter original file format. OS X 10.7.3, Avogadro 1.0.3, MacBook Pro 6,2 core i5 2.53MHz, Nvidia GeForce GT330M 256Mb.
