I have no idea, that's pretty fubar. However, you could try using awesome's less known focus-by-direction functions instead of the default cycling ones. You can see the docs for them in the API -- pretty straight forward. Oh, I have an idea suddenly. Maybe something with mouse focus causing it to switch back? I don't know, don't use it.
