+1 for option 1
Reason
It is very helpful to have all sources in samples even for a developer. For
exmaple while developing, to immediately test the running status of the code I
normally run the interoptest run script to get a basic understanding without
heavy machinary of ant tests.
On the otherhand imagine that when I take a fresh checkout the generation tool  
itself has a bug and not generating correctly!!. In this case if my main
concern is not with fixing that bug , but if some otherthing I was working at
the time then source in samples comes in handy even for temporarily.

The only drawback not keeping sources in samples is the delay we get while
making a fresh checkout. This won't be a big thing for small samples. But if
there are samples that contain lot of files we can opt not to pregenerate them
