Hmmm. I think it's a template problem. I did what you did (Sao Jorge > Calheta > R. Seca). I see on the left side it says Terceira indices, but if I click on the years on the right, I see the actual R.Seca books (the church is Sao Tiago, right?) Can you see the actual records if you click on the years?
I think the programmers goofed and somehow the words "Terceira - indices" got in there where it shouldn't be and it's misleading. I think the actual books are still there.
